Where did this empty space come from? How do I get rid of it?

then you have been bitten by this open Issue:

You can fix the problem by doing the following:

1. Image may be NSFW.
   Clik here to view. Save all your work Image may be NSFW.
   Clik here to view.
2. Completely exit Atom using Cmd+Q on macOS or Ctrl+Q on other platforms
3. Launch Atom again from the command line using atom --clear-window-state
